Every year, all of the classic Hollywood monsters such as Frankenstein's monster, The Mummy and Dr. Jekyll/Mr. Hyde, gather at Count Dracula's castle in Transylvania for the "Monster Road Rally", an ultimate road race similar to Wacky Races, awarding the winner with the "Monster of the Year" award as well as many other prizes only monsters would enjoy (and one prize — a trip to Hawaii — that none of the monsters want). This year however, Dracula receives a postcard from the Wolfman stating that he has retired to Florida and will not be participating. Lacking one of the most well known monsters, Dracula fears they will have to cancel the race. Luckily, Dracula's minion Wolfgong notifies him there is another option, namely, to create a new werewolf. After searching an old book for information on whom is next in line to become the next werewolf, it is revealed that it is none other than Shaggy Rogers (or Shah-Gee, as Dracula pronounces it).

Scooby and Shaggy are hired as royal food-tasters by a young Arab Caliph - a job offer they can't refuse. When they eat everything, the Caliph gets mad and has his guards chase them, until he finds Shaggy disguised in drag as a harem girl. In order to make the prince fall asleep, Shaggy tells him two classic stories: The first tale is about a female character named Aliyah-Din and how the genies (played by Yogi and Boo Boo) help her obtain the love of a prince while thwarting the plot of the evil wizard Haman.

The movie opens with a somewhat horrific chase scene involving Mystery Inc. being pursued by a green troll-like monster. After a fortunate accident by Scooby, he is caught and discovered to be a counterfeiter. This is revealed to be a retelling by Daphne on her television program; after years of unmasking phony ghosts, the Mystery Inc. gang have gone their separate ways, all assuming that since their mysteries have all been people in costumes, more mysteries can't bring anything new. Daphne and Fred go off to start a successful investigative TV series (Coast to Coast with Daphne Blake), Velma opens a mystery bookstore, and Scooby and Shaggy bounce from job to job, including work as customs officers at an airport, from which they are rather quickly fired after eating all the confiscated foodstuffs saved for the flights. However, when Fred decides that the next episode of Daphne's show should be about tracking down real ghosts, he reassembles the gang and brings them all to Louisiana.

Ben Ravencroft, a famous horror writer of whom Velma is a big fan, assists the Mystery, Inc. gang in solving a case at a museum exposing disgruntled archaeologists Perkins and Griswald as the Babylonian zombies who wanted revenge on the curator for cutting their funding. Afterwards, Ben invites the gang to his home town of Oakhaven. But when they arrive, they find that the town has been built up by Mayor Corey into a tourist attraction (which Ben remarks as a circus), complete with a replica of the town in the 17th century and the supposed ghost of a witch who haunts the town. Mayor Corey and pharmacist Mr. McKnight explain that the ghost is Sarah Ravencroft, a relative of Ben's, who was persecuted as a witch by the town in 1657. But Ben says that Sarah was actually a Wiccan who used natural herbs to heal people, and even has a diary of all her patients that Ben wants to find to prove her innocence. Scooby and Shaggy find what appears to be a shoe buckle, and then go to a local diner for food, owned by the friendly Jack.

Scooby Doo and the Mystery Inc. gang pick up hitchiking Gary Coleman, and the Mystery Machine soon proceeds to break down multiple times, finally leaving them stranded at a haunted castle owned by David Cross. The show contained multiple references and gags that take jabs at the original show, musical numbers by Big Bad Voodoo Daddy and Matthew Sweet, and concluded with a nonsensical ending, with Coleman pointing out all of the plot holes in the story. Scooby interrupts him by licking his face until the episode ends.

Scooby-Doo and Mystery Inc. arrive in Australia for a vacation after solving the mystery of the Sea Serpent Smugglers on a cruise ship. After seeing the harbor, the gang decides to go to the outback and see the music festival. When they arrive, they meet The Hex Girls, (the band the gang had met before in Scooby-Doo and the Witch's Ghost) who are the opening act. They also see Daniel, Malcolm, and Russell, who runs the contest with Daniel. Malcolm says he has warned Daniel about what has happened and drives off. Daniel tells them that most of the performers have left because they are too scared of the vampires. Daniel and Russell then tell them about Wildwind, a musical group who performed at the Vampire Rock Music Festival the year before. They tell the gang Wildwind put on a great performance, but only got third place. They then went into Vampire Rock to camp, but were never heard from again. There were three performers, Dark Skull, Stormy Weather, and Lightning Strikes. Legend says that they have been turned into Vampires by the Yowie Yahoo. Daniel says he does not believe it, but then Russell reminded him that the three vampires who were with the Yowie Yahoo when it kidnapped Matt Marvelous looked just like the members of Wildwind.

Fred's pen-pal Alejo Otero, who lives in Veracruz, Mexico, invites Fred and the rest of the gang to visit him and his family there. Fred and the rest of the gang talk about it until they decide to go. However, after Alejo sent the invitation to Fred, a monster started to terrorize the population of Veracruz. Both Alejo and his son see the monster, and the locals start calling it la chupacabra.

The Mystery, Inc. gang travel to Loch Ness in Scotland to see the famous Blake Castle, the home of Daphne Blake's cousin, Shannon. The Castle grounds is home to the first annual Highland Games, composed of many traditional Scottish sports. But when they arrive Shannon informs them that the Castle had recently been terrorized by the Loch Ness Monster. Shannon says she has seen the monster and it is indeed real, a position shared by Del Chillman, a local Loch Ness Monster enthusiast and amateur cryptozoologist, and Professor Fiona Pembrooke, a scientist who has staked her whole career on proving the monster exists. Taking the opposite end of the argument are Colin and Angus Haggart, and their father, Lachlan, local competitors in the games, and Sir Ian Locksley, the head judge of the games. Locksley and Pembrooke share a mutual hatred for each other.

The gang travels to Hawaii on a free trip from a clothing and surfboard company who want Daphne to design some new clothes for them. The gang also goes there to see the Big Kahuna of Hanahuna Surfing Contest. However, the contest used to only be open for the natives and not for mainlanders, but now the mayor has made it open for everybody. Many locals are angry because of this, most notably Manu Tuiama, a beefcake local surfer, and Little Jim, his friend. A few days before the contest, the evil Wiki-Tiki spirit and its little demons attacked the village and kidnap Snookie, Manu's beautiful girlfriend. This drives away most of the tourists and surfers, and the locals think the spirit is angry that the surfing contest is open to anybody, and also that a new resort, Coconut Beach Condominiums, is being built on supposedly sacred ground by local real estate agent Ruben Laluna. The gang also meets Jared Moon, who works for the design company which sent them there. Moon is making big bucks by selling tiki charm dolls which are supposed to scare away the demons. The mayor still won't cancel the contest, even after the Tiki demons attack again at a feast run by Laluna.

The gang goes to Egypt to surprise Velma, who has been restoring the famous Sphinx for the past six months with Prince Omar. However, the Mystery Machine runs out of water in the radiator. Scooby and Shaggy try to find water for the Mystery Machine, and find a lake with a water which turns out to be a mirage. The gang meets an Egyptian nomad Amahl Ali Akbar and his hawk Horus. With their help, the gang is able to get to the Sphinx and meets "Fear Facers" host Rock Rivers whose show was recently canceled because he faked some footage. He then tells them of the curse. Scooby feels a familiar smell and leads the gang to Velma. Velma is surprised and introduces Omar to her friends. Velma then shows an ancient necklace which she found with the tomb of Queen Cleopatra. Suddenly, a nasty grave robbing scientist and treasure hunter named Dr. Amelia von Butch and her minions appear to loot the tomb.

The story begins on a small boat in the Bermuda Triangle. Astrocartographer Rupert Garcia is in his quarters, trying to make sense of an old, bizarre star map which he recently acquired. The ship sails into a sinister fog, and is soon engulfed. A dragon galleon appears next to the ship, and zombie pirates swarm the ship. The crew disappears and Garcia hides in his quarters with the star map. The villainous Captain Skunkbeard enters the quarters, along with his cockney first mate, the aptly named Woodenleg Wally. The pirates cannot find Garcia, who hears from hiding that the pirates are looking for he and his map. The pirates give up the search and scuttle the ship, and return to their galleon and disappear into the fog. Garcia escapes to a life raft, and is marooned on the open sea.

On a climbing expedition in the Himalayas, Professor Jeffries is led by his Sherpa, Pemba to a high point on a mountain with an ancient tablet with writing on it. Jeffries is out looking for the Abominable Snowman who lives in a cave in one of the mountains. He is convinced that the Snowman lives close by, but Pemba tells him he will not lead Jeffries anymore, as it would be intruding on the territory of the snowman. Jeffries, who seems to care about the snowman over the safety of Pemba, decides to cut the rope and continue. As soon as Jeffries fades from view, Pemba sees the out line of a large creature in front of him.

The Mystery, Inc. gang visit a Halloween carnival on Halloween night. When the magician "The Amazing Krudsky" (voiced by Wayne Knight) does not allow Scooby to see his show, Shaggy and Scooby expose Krudsky as a fraud. Later, the fairy Princess Willow (voiced by Hayden Panettiere) enters Krudsky's tent, where he secretly reveals his wishes to become a real magician. The fairy inadvertently causes Krudsky to notice an entry on the Goblin Scepter in a spell book. The goblin scepter can be combined with fairy magic to control Halloween. Krudsky then gets an idea to obtain the scepter and rule the world with it. The fairy decides to toy with him, but while flying, the fairy accidentally slams her small body against a metal chair knocking her out; Krudsky then crushes her with his flyswatter. When he notices her cry of pain from being crushed, he sees that she is a real fairy and then captures her, and absorbs her magical powers, becoming a real magician.

At a Tokyo museum of ancient history, Mr. Takagawa, the curator, and Kenji, a janitor, witness the resurrection of The Black Samurai, an ancient Japanese warrior whose armor was to be the newest exhibit at the museum. The next day, the Mystery Inc. gang arrives at Tokyo, where Daphne is to participate in a martial arts tournament at a prestigious school. The gang meet Daphne’s friend Miyumi, who explains the difficulty of winning the tournament and entering the school as a student. The gang and Miyumi take a fully functioning robotic plane to the school, which is run by Miss Mirimoto. After Daphne defeats Miss Mirimoto’s bodyguard, Sojo, and almost defeats Miyumi, Mirimoto tells her she shows promise as a fighter. Also at the tournament is Mr. Takagawa, who explains to Mirimoto that the Black Samurai has risen and will be after the Destiny Scroll, which is at the school. That night, during a feast, the Black Samurai and his Ninja warriors attack the school and steal the scroll. But Mirimoto explains the scroll was only a copy, and shows the gang the real one. Mr. Takagawa explains to the gang the legend of the Black Samurai.

After wrapping up their latest mystery, Velma gets a call from her mother asking her to check on her younger sister Madelyn, who attends a college for stage magicians, where apparently there has been some trouble. The gang agree to help and head off to the Whirlen Merlin Magic Academy, located in an old Irish castle. They meet the owner and namesake of the school, Whirlen Merlin, along with his brother Marlen, who acts as cook and butler in the school, and Crystal, Whirlen's former stage assistant. Fred's mouth drops open when he sees her, to Daphne's extreme irritation. From them, the gang learns how sightings of a giant gryphon have been scaring away all the students and teaching staff. The gang smells trouble and decides to investigate.

Scooby-Doo and the gang travel to Camp Little Moose, Fred's old summer camp, to vacation and serve as camp counselors. But when they arrive they find the camp empty save for Burt, the head counselor, and the local Forest Ranger, Ranger Knudsen. They discover that one of the camp's old legends, the Woodsman, has come to life and scared the kids away. Ranger Knudsen suggests Burt close the camp before leaving. Burt is about to heed the Ranger's advice when three kids, Luke, Trudy, and Deacon, arrive at the camp. Fred convinces Burt to keep the camp open until the Mystery Inc. gang discover what's going on. But the gang and the kids are soon attacked by the Woodsman. The next day, everyone decides to spend the day at Big Moose Lake, home of the rich and modern Big Moose camp. The gang is enjoying their time at the lake until they are attacked by the Fishman, another camp legend come to life. During the chase, Scooby-Doo discovers a building at the bottom of Big Moose Lake. Everyone is now very scared, especially Deacon.

The gang goes to the barbecue, and all but Shaggy and Scooby-Doo go off to see the paleontological dig of Professor Svankmajor. Shaggy and Scooby are too full to walk right away. When they set out, a gila monster steals a biscuit from them, causing Scooby to go after it. He meets the Phantosaur and runs away. Later, Shaggy and Scooby are chased by the Phantosaur and narrowly escape.
