The Weather Dominator! Cobra attacks a G.I. Joe convoy, and steals a high-powered experimental laser. During the battle to protect the laser, both Duke and Snake Eyes are captured by Cobra agents. Once back at Cobra's base, Destro uses the laser to complete his latest weapon...the "Weather Dominator". When Flint and the other Joes launch an air assault and rescue mission, Destro uses the device, and it's stormy skies ahead for the Joe team.

Once again, G.I. Joe must protect the world from global domination. Golobulus, the deadliest of enemies and leader of an underground race of snake people, is proving to be a great threat to humankind. After spending many generations underground, he plans to take over the world again with the help of his henchmen Pythona and Serpentor by releasing deadly spores into the atmosphere. These spores can transform mankind into the weakest of creatures, which means humans could potentially devolve into amoebas. However, in order to accomplish this, Golobulus must acquire the Broadcast Energy Transmitter. Fortunately, the G.I. Joe action force is there to stop Golobulus and his evil army.

While Cobra Commander and Serpentor accuse each other's stewardship of Cobra as the root cause of the organization's failures, a mysterious woman breaks into the Terrordrome. Cobra Commander leads the counter-attack, but in an attempt to rid himself of Serpentor, allows the intruder to escape. Reaching Serpentor, the intruder reveals herself as Pythona, who comes from a secret civilization known as Cobra-La. Pythona states that they were responsible for causing Doctor Mindbender to create Serpentor through dream manipulation. At her urging, Serpentor plans to capture G.I. Joe's newest weapon, the Broadcast Energy Transmitter (BET).

In 1944, Master Sergeant Robert Steven Savage lead a squad of men into Berlin. He was betrayed by one of his fellow soldiers, Krieger, a double-agent for the Axis Powers. Krieger had Savage's entire squad killed and used Savage-himself as a guinea pig for various genetic experiments. Savage was then cryogenically frozen and sealed inside a secret bunker. 50 years later, G.I. Joe discovered the hidden bunker and, thanks to efforts from Doc, successfully thawed Savage out. Thanks to Krieger's genetic experimentation, Savage now has super-human strength, speed and agility. However, his powers are unstable and fluctuate violently. General Hawk leaves Savage in charge of a group of talented but irresponsible sergeants facing court martial and quickly whips them into shape. They dub themselves "the Screaming Eagles". Krieger, now taking on the guise of General Blitz, leader of the terrorist organization, the IRON Army, plots to attack a space platform and steal a NASA rocket with a satellite inside which will give him control over the world's computers. Sgt. Savage and his Screaming Eagles learn of Krieger's plot and deploy for action.
