In a distant future there is an organization called Deava which had to fight against the so called "Shadow Angels", creatures that had survived for over 12,000 years whose only purpose was to destroy humanity. Apollo, a seemingly normal human, was in fact the reincarnation of a fallen Angel called Apollonius, who in turn had to fight against Touma, a Shadow Angel, along with his comrades in order to prevent the destruction of the Earth.
This movie is an alternative version of the TV series; it is composed of the two 2007 OVAs, edited to improve the pacing of the plot, and an extra segment akin to a TV episode where the cast are given the task of studying flowers.

Long ago, at time when Heaven and Earth were one, the world was filled with beauty and the Angels sang to the stars. However the only source of fear were those Angels that hunted humans. The humans raised the flag of rebellion and fought back, beginning the long war. In the midst of the war, Apollonius, a slaughtering Angel, met a girl named Celine and fell in love at first sight. Casting aside his wings, Apollonius joined Celine and the humans, and helped them create the mecha warriors that gave humanity a chance of winning the war. Angry at the loss of his 'love', the Angel Touma seduced and corrupted a human as revenge. And now some 12,000 years later, the battle is still raging. Legends tell of the dark betrayal that killed Apollonius, but they also speak of how he would return to finish the battle started so long ago.

Genesis of Aquarion EVOL is set in the spring of 1966. Shin Tsukishima, who is travelling to get a crystal radio, meets Yuno Kawazu, a girl crying on a beach in Izu. Shin and Yuno are guided by the Book of Genesis and meet each other halfway. The boundaries between three worlds begin to distort.
